They've answered this before. It's because of the leg models and walk/run animations. The calf muscle flexes a certain way based on the angle between leg and foot. (Which is typically why heels make a person's legs look better). Removing the sandals would present a problem because the legs would then look off. Or they'd clip into the local fauna that's been designed with the idea that our characters will always be wearing some kind of footwear. You can already see some of it happening if you zoom in by stairs and other little hills.
There is a mod that allows our character to be barefoot... among other things with no such issues. It literally just erases the sandal model, which the devs could easily do. Wouldn't that mod have your character flying quite a bit over the floor because the sandal model is meant to be a visual placeholder for the height that shoes give your character model off the floor?

We clip through the floor and float over it all the time. Just a little more isn't going to hurt. It just looks weird when I'm trying to got to sleep with shoes on.
Maybe we have to wear sandals because our footsteps would still sound like we're wearing shoes.
There is no 'mod' that allows you to go barefoot. It's simply impossible to do. The shape for the sandals is built into the character model, so the best you can possibly do is texture it 'nude' to make it look barefoot, but you'd end up with weird shaped feet as a result.
For most people, that would be more than enough though. They just don't want the sandals. How you go about getting rid of them doesn't matter. And it isn't like the foot models aren't awful already. Actually, come to think of it. Minfilia was barefoot in 3.2. Just do that for our character models and I bet most would be happy.

There are some NPCs that are completely barefoot, namely the hyurian girls in the baths at Kugane. Also I remember in a livestream, Yoshida's lalafell was barefoot when she was walking around in the beach.
It's a thing, I don't know why they haven't implemented it yet.
Furthermore, yes there are mods that allow characters to go completely barefoot. Sadly, I believe these double as nude mods which I have no interest in whatsoever. Would rather the developer just implement the barefoot option.
