So why can a class that uses an even smaller sword or fist weapons do around double the amount than any of those roles?

Same reason as to why a BOW AND ARROW (Bard) can deal more damage than BULLETS (machinist) lol.
Look at Overwatch, Hanzo can 1 shot people in the face with an arrow, but Reaper, who has shotguns, cannot 1 shot people in the face.
Why? Video game logic lol. It doesn't have to make sense, just accept it.

and Ninja, and Red Mage, possibly even Summoner, but most of all absolutely including Monk....

Not really relevant. Samurai wields a long edged sharpened weapon used with two hands, monk and ninja have both two weapons they use for multi hit purposes, summoner and RDM are using magic which throws the weapon logic away.
Paladin is the only melee job using only one single handed weapon, and the shield plays an almost inexistant role in paladin's damage.
In that way, it is "bizarre" that they have acces to a DPS competitive in that way, and it's even more bizarre that they are naturally more prone to be OT because their toolkit favor protection of other with intervene and cover, withouth making them the main target.
I mean, what you imagine of a shield bearer is that he is taking heavy blows and deflecting them with the shield. Not attacking from back and appearing from time to time to take an unfortunate blow then return in the back.
The theme of the paladin protecting his allies has a bit backlashed, imho, in being the best at not taking hits directly.
