After just recently leveling to 70 on ninja I can say it's in a good place.
Unlike most jobs it has passive increased movement still
It's single target and aoe are powerful.
It offers the easiest method of keeping up a sustained ability, allowing for good damage at the same time.
This expansion offered it more ninjutsu abilities which helps keep it varying from other melee.
And backwards compatibility (60-) is well maintained, allowing for it to play rather similar from start to finish.
The dot change was to allow for less work and focus on keeping up dots while helping focus more on steady dps. Yes its dps seems in lower numbers but that is because it hits faster then others.
It received a small nerf on one ability because it was being used to ignore other rotations
in 3.0 NIN was the lowest melee dps and was still meta because of TA. Now they are a competative dps and still have unnerfed TA. What more can you ask for?
What exactly were other ninjas doing with Gust Slash that was against the dev design? I don't care about the nerf to it. I'm just genuinely curious as to how it was being used since all their combos come off of Gust Slash.
I think the devs didn't optimise ninki usage properly so players got more dps than they expected. Gust slash is NINs main potency but also a move that doesn't have much impact or feeling so it doesn't feel like a nerf but if you have a parser you will probably see the results.
From what I gathered after trying while leveling was that there was a potential to do more damage just ignoring rotations and spamming the ability when doing solo damage. Considering the bonus damage from positional are not available.
It was not much and I figured the benefit of doing the rotations were better anyway but that was all I could gather
Ummm, this is crazy talk.
Ninja was improved in every way. Applying Slashing debuff is no longer a DPS loss and we gained enough to make me not miss mutilate at all. Love the new Duality, DwD, and Ninki skills. We have everything we had before and more, though I will say I think the skill floor and ceiling are a little higher on the class now.
As much as I enjoyed Samurai (was my first DPS I got to 70) when I went back to Ninja to get it to 70 I found myself in a crisis. Ninja was my alt class (got anima weapons, did 24-man content) in 3.xx and I had thought that would be Samurai in 4.xx but now I'm torn and doubt I will have enough play time to gear 3 classes in a patch cycle.
Compared to my main class (DRK) that WAS gutted by SB, I can't see anyone thinking that about Ninja. Good riddance to mutilate, we got so much in return.

For me Ninja has only improved and it was already nice in 3.0. They've streamlined the job a lot (the ninjutsu reset on hide was a big changer for me already). On top of that they're got a resource gauge that fills fairly quickly and allows some nice oGCD skills to be used every 25'ish seconds further adding to the sense of streamlining. To me the job is an incredibly fast-paced one now, even faster than before, and their dmg output has been greatly amplified to the point they're in the top.
Honestly, I find NIN most definitely is not being sidelined. At all.
Edit: Falar does a good job explaining how they improved NIN, and honestly they haven't lost much besides a DoT and a seperate slashing debuff. You can spend more time doing the higher dmg combo now (Aeolian Edge). Having to delay your higher impact skills to reapply a mandatory uninspired DoT wasn't exactly the height of design for me, so I'm glad they got rid of Mutilate on NIN.

I actually enjoy the job even at level 61. xD
I wanted to try RDM and SAM out so they were my first DPS jobs to 70. Working on AST currently so I have all positions filled if I need to switch for whatever reason, but I am excited to take NIN to 70. Loved it in Heavensward, and with some of the changes its had, I know I am gonna love it even more as I level it up. ^^
I can't wait!
