I'm glad they've acknowledge the folly of subjecting every world to an inconveniencing measure that only benefits a handful of worlds. Completely and utterly weird to me that it didn't occur to them on the first pass, but all's well that ends well.

I would guess that they thought of it but wanted a few days worth of data to confirm the assumption that it was occurring only on the heavily congested servers.
Maybe they are seeing fairly widespread success of their initiatives to get people to move (I know Coeurl actually shut down for new transfers for a while in the past few days) and thus needed to make sure that the problem of people avoiding the timeout wasn't already happening for "convenience" on the lower population servers. I'll admit that I'm just making presumptions but it seems just as likely as the idea that only shutting down Balmung/Gilgamesh didn't actually occur to them. Despite their faults and more than a few questionable decisions in content/balancing, they've kept the game up and running fairly well for the past 4 years.
