The difference is this:
When we opened our FFXIV game and installed it for the first time we could only choose from the current playable races. So some people who would have rather played as a female Roe or Male Kitty didn't have the option and settled by playing as a less-ideal race/gender in their opinion. And while yes, they would be able to re-roll, that is unfair as well since the choice wasn't available then. This is why many of us support gender/race re-rolling.

Now Company Swaps are different: SE warned everyone they were final...even during the cutscenes you are warned this. The menu asks 'Are you sure.' Also, when SE introduced the new company system, they allowed you to choose any of the companies. They didn't say 'Hey, we're gonna add new game content that wasn't offered when you started playing at release, and might have affected your choice in starting city, but force you to be a member of the Grand Company of your starting Nation.' Instead when they gave us this new content, they gave us a choice.

Those who wish to change race/sex would like the same choice.

Notes:
I will stay a female lalafell when choices are offered (I like my character as is)
My starting city and Guild Company city are also the same (again I liked my city)

Also, I only personally support race/gender changes to any previously un-offered races/genders. But wouldn't waste time splitting hairs over it if all races/sexes were open for change.
