I think it's implied she could leave anytime she wants, but chooses to stay there. Which is why she gets made fun off in a quest.

She needs to get off her lazy behind and help us with our mortal affairs D:<

I think she should remain chained, so far we have been repeated over and over that dragons have a different perception of time since they live for so long, yet in the part of the dragonsong war story we played it felt like dragons were always in a hurry to do something. If lore says for dragons things that happened 5000 years ago are as fresh as those that happened just yesterday keeping her chained would at least support this.
If dragons become a focus in the story again I think it should move towards the other sons of Midgy, the ones that do not reside in Eorzea, perhaps we find one of them in Othard.

If I remember correctly it wasn't only her self imposed exile for the acknowledgment of her sin; her rage and grief over losing Bahamas is just as fresh as the day she lost him, and so she chooses to remain imprisoned rather than see what her grief and rage would drive her to if she were freed once more.
We have still yet to see Azdaja and Vrtra, maybe when they finally make an appearance we will end up seeing more of Tiamat.

I was going to point out that word of god has confirmed that the Au Ra are not genetically related to dragons, but then it occurred to me that you might mean that that First Brood pair might have ended up in the Au Ra homeland, and become the basis for their Dusk Mother and Dawn Father, which is a very interesting thought. I don't suppose we have any idea what color Azdeja and Vritra were, or what they looked like?

Talking squares; Dark Blue is Vrtra, Pink is Azdaja (the real Bahamut was confirmed to be the green). The scales of Vrtra and Azdaja could have made the Au Ra of old confused and see them as their Mother and Father. I can't truly see it myself but I won't deny the possibility.

Should be noted the bottom one, Azdaja, looks strikingly similar to the Iksalions facial structure with similar beak/horns. Perchance theres a possibility that they in a way may be related. Iksalions were stated as remarkably intelligent creatures so maybe they were made from remarkably intelligent stock?

From the artwork of Othard it comes clear to me the Allagan presence was strong in that area. Could it be that the Allagans crossbred the great dragons, making genetic slaves from wyrmblood to serve their war machine and that the Au Ra is one such creation? Much like Nald'thal splitting into two over time theres a chance that the Genderless serpent grew into two deities as time passed.
They have proven the ability to capture the great wyrms relatively unharmed, so why not make use of them as opposed to just let them rot? A facility such as Azyss lla surely cant have been one-of-a kind (excluding warring triad) with the military base functions.
I believe that the two remaining dragons will be found in Othard and Meracydia/Ilsabard, Azdaja residing in the either of the latter two. Vrtra is a character in Hinduism known for blocking rivers, and lo and behold, Othard has one mighty river going right through its landmass. It also looks like a classic fish eating creature with its long pointy snout- great for piercing through waters and catching many fish.
