Yeah, I figured we needed a theory/infodump thread on exactly how the new Diadem works, hopefully without being drowned by everything else about what people think about it elsewhere in the forums.
So far, things seem quite random, but I did notice a few things - and it's quite likely that boss FATEs and even the emergency mission itself might have specific trigger conditions.

Unconfirmed but definitely worth testing, if at all possible. Literally the ONLY way to test if this is true is to get a full 8-9 parties to enter Diadem in a fresh instance and keep track of Evaluation gains across all parties, which is near impossible to organize (and perhaps very intentional by the devs). Anecdotal observations from many players indicate that EM spawns at a far higher rate in Matron than in Fury, and Matron gatherers gain Evaluation at about double the rate than Fury players (as Fury parties tend to just AFK and wait for boss FATEs/EMs after the initial objective is completed). Evaluation building is also the only thing that is common between both Diadem modes.
Also, I realize not everyone checks Reddit (on top of their godawful formatting), so if you run into an Emergency Mission, here's the guide for it. And yes, you DO need a guide for the Emergency Mission, because one mistake CAN wipe the instance and render it unwinnable since bosses gain an attack up debuff for each one still alive + do not reset upon a wipe.

Basically to sum it up, priority is Presidential Hounds (center) though kill the woes that spawn directly in the center first -> Any further Woes that spawn that are close to the center (though disengage to deal with Ice or Lightning Elemental Sprites accordingly) -> Elemental Lions -> Crystals. If a Legatus dies, kill the crystal behind it, it will stop Woes from spawning from that direction. Kill the final crystal after all other adds are dead.
BE SURE LIGHTNING AND ESPECIALLY ICE LEGATUS STAYS AWAY FROM THE CENTER, ICE AND LIGHTNING ADDS SPAWN ACCORDING TO WHERE THEY ARE, AND 90% OF EMERGENCY MISSIONS FAIL BECAUSE THEIR AOES CROSS INTO OTHER GROUPS AND ESPECIALLY WITHIN STRIKING RANGE OF THE CENTRAL PILLAR THAT FREES BUER EARLY AND CAUSES TOTAL FAILURE IF BROKEN, WHICH TAKES DAMAGE FROM ALL AoEs BY THE WAY, NOT JUST THE WOES. Ideally once the center is cleared out, the center party should assist with killing Ice or Lightning first. (I don't know what Wind does, but you never hear about Wind going out of control and it's often the first one killed anyway...)

- 'Corrupted Sprites' have a chance of spawning after each successful FATE, regardless of whether or not it involved a damage/debuff field. Killing one awards you a treasure coffer. (CONFIRMED)

REGARDING BOSS FATEs:
It is highly, HIGHLY probable that Boss FATEs are actually completely random, depending on weather/Eorzea time, as all of them can be observed spawning in Matron too, where nobody really does FATEs there at all. I have even observed Brachiosaurus spawning in Matron, meaning the Baby Brachiosaurus FATE has nothing to do with it at all. Even though some have observed Brachiosaurus outside of Fog, be aware it is a 30 minute FATE (meaning weather will cycle twice during that time period), what matters is the weather at the time that the FATE spawns.
We can rule out Evaluation being a factor in Boss FATE spawn, because a fresh Diadem instance will ALWAYS begin with at least one boss FATE spawn. There is also likely a timer between boss FATE spawns. (You can tell if you're in a fresh instance if you open your map upon loading in and notice FATEs popping into existence with every single one of them having 3-5 minute timers, along with buried coffers being found on each island and cave.)

Secret of the Lost Legend (Brachiosaurus): Spawns only in Fog during AM hours. (CONFIRMED)
Embrace of the Serpent: Spawns only in Fog during PM hours.
Purple Haze (Worm): Spawns only in Gales.
Where's the Beef: Spawns only in Umbral Wind.
On the Inside: Spawns only in Clear Skies.
On that note...
Blood Wings (Pegasus) is a special FATE where you fight a Pegasus, and it has the same rewards as a boss FATE (1 lockbox, 50 damaged boxes), except the actual target is a Rank V monster instead of a full fledged boss. It also has a chance of dropping the baby pegasus minion. Spawn condition is to clear 'Darker than the Blackest Witch' FATE, but with one major detail: The unicorns have to be running in a circle, in which Blood Wings will spawn 2-3 minutes after completion. If they're not, clearing the FATE just has the same FATE respawn after 1-2 minutes. (CONFIRMED), thanks to Astronym Stormlove for the circle observation.
(Be aware that FATE spawning doesn't apply when Eorzea Time crosses into 12 AM - 11:59 AM, where no unicorns are present.)
Note that to reach the platform where the Pegasus is on, you have to run to a whirlwind on the far northern end of the lower Diadem island, meaning that the platform was created specifically for this FATE (as there is nothing else up there). And be aware that fighting the Pegasus is arguably harder than fighting most of the real boss FATEs - it begins by casting a 20 second Confuse in an AoE, so don't pop your attack buffs immediately or you may end up killing your healers.
There have also been sightings of the Proto Ultima Raffalesia spawning at night time in various locations around Lower Diadem, most notably near where bosses spawn. Unknown if they drop Proto Ultima Exoplating when killed, but they supposedly did in the previous version of Diadem. Need observations to determine exactly when and where they spawn, if not random.
