Why are they not in their respective nations? If Ala Mhigo, and Old Sharlayan worship these gods, I feel as if these marks would be better placed at home.

The marks were placed my Louisoix for the player and people of 1.0 to pray to to help him seal in Bahamut. Ala Mhigo was (and still is) under imperial control and old sharlayan is currently innaccesable. The marks had to be reachable by players so the devsplaced them in existing places. Im sure theres Thaliak sigils all over old sharlayan.
Ala Mhigo on the other hand would have had Nymeia sigils if anything due to the mad king of ruin outlawing worship of any god but Nymeia.
It was also only in force for a very short time, and Theoduric's subjects outright rejected it (in fact, it was one of the reasons why they said "enough" and overthrew him.). Ala Mhigo's very culture is ingrained with Rhalgr so it makes sense. And the Rhalgr Deity Stone is in a close-enough location to Ala Mhigo, it's in Little Ala Mhigo, where the Ala Mhigan refugees fled. So even though it might not physically be Ala Mhigo, it's at least culturally there.
And the Thaliak Deity Stone is an odd case, as it's ARR location is completely different to where it was in 1.0 - in 1.0 it was etched into an odd looking crystal structure with metallic embellishments found in a cave in Mor Dhona, however this cave and it's structure no longer exist in ARR, so instead it was relocated outside on a ledge overlooking Silvertear Lake. There's no explanation why it's now in a different location other than a quiet handwave - ARR players wouldn't know the difference after all, so it's only something that's niggly to 1.0 players (a bit like how Lifemend Stump in Gridania is now in a completely different physical location to where it was in 1.0). But I digress.
As stated because Sharalyan (either it's colony or Old Sharalyan) was not accessible in 1.0 or ARR prior to Heavensward putting the Thaliak Deity Stone in Mor Dhona was the closest SE could do (lets not forget Mor Dhona's connection to Louisoix after all, with the Battle of Carteneau and everything, which the Deity Stones played a part in).

Indeed, and thats why the Rhalgr rock was placed in little ala mhigo. The people still reveted rhalgr.
