Zodiark is a god, not just a random deity like primals, but an actual god, he's the counterpart to Hydaelyn, Zodiark represent the dark while Hydaelyn represents the light. They were once together until Zodiark started craving for more power, so Hydaelyn cast him out of the planet to the moon, this stressed out the planet to the point of affecting the dimensional planes creating 13 reflections of the world each with a shard, basically fragmenting Zodiark's power.

The ascians want to cause a "rejoining" in each of those worlds, destroying each plane to force each shard back into the source world, giving Zodiark full power to come back to the source. Since each rejoining seems to be weakening the mothercrystal more and more it's sort of implied Zodiark would take over should all shards succeed to rejoin.
