Given what we know of the origins of powerful voidsent (champions corrupted by primal energies leaking out of auracite) it doesn't seem far-fetched at all really. Perhaps Proto Ultima detected "Primal aether" in the vicinity.

Ok...IF it somehow confused voidsent energies for a primal, and IF it went out of its way to hunt the source of it down. Why would it be waiting to attack YOU instead of the thing it came to hunt down? If it was the coffin that was destroyed, why would it not leave after its destruction? If it was Diabolos or the Shadow Queen, why would it not go ahead and attack them? Why, given all the potential attack targets that would and could have been confused for primals if it was called by voidsent, WHY, would it wait...for YOU?!
(sorry, I'm not angry at you, I'm baffled at the explanation, as much as it came from the goblin. The more I read it, the more it doesn't add up.)

There are a lot of logical jumps in the idea. maybe we got to it just before it got to her. maybe it's aether-compass is completely bonkers from 5000 years of neglect and is no longer accurate. perhaps it decided you were looking at it funny. The machine is literally a prototype that was 5000 years past it's scrapping, so it could be any number of things. Machines tend to break, and prototypes are made to be broken.
Big leap of logic, but what if all along Voidsent are "primals" like they come from somewhere and... I dont know, maybe we are the ones putting way more thought into the story of this thing introduced back in 3.0 than the people who implimented it finally.
Don't forget, you as the WoL has absorbed corrupted ether from at least 9 primals. The WoL can be a valid target.
Legion88 beat me to it. I was just thinking maybe it detected the warrior of light heading to dun scaith, and decided to set a trap there. All the primals wol has fought, their aether, etc had to of triggered proto Ultima.
as much as I admitidly know little about how it "may" fit lore wise I'm going with its a Prototype so after this was tested Allag made a "better" version & left this unfinished one to rust/decay... time & somehow powering up... it runs off its incomplete settings to "seak & destroy all Primals" then notices the Void Queen with high Aether amount (since Voidsent are like Primals-ish & Proto 's scan settings arn't narrow enouf to tell Void from Primal at that high of Aether)... we just finish fight with 2nd Dun Scath boss & "Wham" Proto attack's Aether sorce (acording to scaner is Cofffin, hence the beams droping apon aproach), Proto lands to re-check area & scans 24 humanoids, one of which has enouf Primal residue on their Aether to confuse its unrefined Proto-Aether scaner hence it attack us & flees apon defeat as is its defalt "Run if u can't win to return combat data" senario

I agree that time and the elements probably damaged its sensors so it couldn't differentiate voidsent from primals or eikons. Not entirely serious, but given how the WoL is shown to solo literal gods, maybe we should take Thordan's question ("Who... what are you!?") a tad more seriously - given WoL's living legend status in Eorzea, that's a lot of belief and faith in his abilities coming from the people. And even without the "WoL is turning into a primal" angle, there could be side-effects from
Louisoix sending him into the future, possibly utilizing the Lifestream
