Putting aside that Unukalhai really, really doesn't seem like he has 5,000 years of experience and thus may have been "asleep" or "moving through time" or something (for which there is no evidence aside from Zodiark allegedly having power over time's flow), Eli probably could have kept him busy trying to selectively indoctrinate him to the points of view. Elidibus is a master of which information to provide and which to act like is nonexistent as he gives you just enough of the truth to make you trust him.

I think Elidibus might have gone with Unukalhai to the First if he thought it was really in danger of being lost to the Flood of Light. His plan banked on its imbalance to convince Hydaelyn's champions to turn against Her, and if everything went according to plan, it would have ended in Rejoining before it fell. Since a Rejoining is the only reason to ensure balance in the first place, no other actions were really necessary. It'd probably be like adding preservatives to something that'd be eaten within an hour.
