I think I cracked the code of these inconsistencies.

[...]playing with the numbers and the comments I think I am genuinely convinced that I found the answer to my question :

[The analytics team] only take characters that are 60 (as stated above the charts) and have no reliable way to distinguish between SMN and SCH, therefore they took the amount of SMN/SCH and divided them by 2 (that would explain the totally wrong and unrealistic same share of the first pie for SMN and SCH, SMN are just more popular period).
Then, they calculated the DPS and Healers proportions and decided to give up the divide by 2, and took the number of SCH/SMN altogether, therefore it shows as the most numerous job in every subchart, but not in the first.

Sadly that would also mean that any chart that includes SCH and/or SMN is inherently unreliable and probably does not reflect reality.
