They have said Omega will be part of the main scenario of 4.0 during the fanfest, though it will indeed not be defeated until the raid. Probably will end up in the Interdimensional Rift at some point during 4.0.
People had said they see a human-like legs in the sealing sphere. After looking at the scene closely, it does appear like legs
I can atleast see the outline of the shoes ... and pants?

So, for grins, I compared this to the 3.4 video, and a couple of things stood out.

That would be an interesting way to shove it away. Especially if we use the rift to go to Ivalice. Okay so Omega will be in the MSQ, but will not be the focus. otherwise we would defeat it in a story dungeon/trial and not in a raid. Hmmmm. The questions keep piling up.
Wasn't there a line somewhere implying that some of the Ala Mhigans signing up to The Griffin's cause hadn't been seen since?
I see this more as a "Post-Game" Dungeon rather than like Bahamut/Dalamud.
Bahamut/Dalamud was a continuation of 1.0 Main Story that was left unfinished. To Characters that are born in 2.0 era as WoL this story does not have much link to their character but for 1.0 WoL characters it is for them a goal to finally put a end to their story they started in 1.0 and finally move forward into this new Era.
Here with Omega it feels like some big event in 4.0 will cause Omega to disappear into the Dimensional Rift thus leaving the story for the players to determine for themselves as either Omega disappears forever to be lost in the Dimensional Rift or that something is not right after what happened to Omega in 4.0 Main Scenario and the WoL decides to investigate the fate of Omega as a Post-Game storyline thus resulting a "what If" effect in the storyline that if the WoL choose believe Omega is gone for good in 4.0 the WoL never investigated the Dimensional Rift and there is no Global threat caused by Omega being in the Dimensional Rift but if the WoL choose to believe Omega is still a threat the story follows the WoL into investigating the Dimensional Rift thus sparking events so that Omega does become a Global threat. Kind of like in the game White Knight Chronicles where the story did end for the Main Characters but a Post-Game story begins involving the Player's customized character to investigate the strange ruins born from the after-math of the Main Storyline of White Knight Chronicles and no matter what the Player choose to do the Main Antagonist is defated by a group of adventurers but the only difference is if the Player character is part of that group or not.
However, all this is just a bunch of...
so the outcome and Fate of Omega remains the same but the cause of that fate is determined by what the WoL choose to do.

For story, I wasn't expecting Nero to actually go to the Alliance for this. Still, he's a schemer, and you always gotta read into a schemer's moves. While he has a point that sending us in alone and hoping we succeed so the world doesn't collapse isn't exactly the best solution (not to mention extraordinarily lazy of the GCs), I'm still not convinced he's in it for wholly good reasons. Side note: I'm not yet convinced he's heroic or an expatriate, exactly, since because he can't return to Garlemald Nero has few other options. That said if Omega is going to play a part in 3.5(.5), this could be a more clear first step toward positive character development for him, not to mention calling out the GCs on treating us practically as their beast of burden for saving the world time and again.
I figured the fighting on Baelsar's Wall was going to be in response to the Ala Mhigan Resisance (esp. the Masks) stirring up trouble. Did not expect it to be for killing people and using their life force, apparently, to summon a new primal. Damn you,IlberdGriffin! I swear if he's using this as a lure to get more people killed to summon / empower this new primal...

Using Omega to shoot a Dalamud gun at this new primal? Hmm. Let's hope it works, because it looks like bad juju if it doesn't. Since Omega is going to be the 4.x raid I'm... not sure one way or another.
Upon learning it was heavily implied the False Griffin was Gallien, I took a gander to Quarrymill and spoke to the refugees there. If you speak with Meffrid, he says that his men have heard about the Griffin and some have joined his cause - but none have been heard back from. The fact death is being used to summon / empower this new primal has me more worried than ever about what, exactly, the Masks are up to.

I won't be too surprised if the Primal was powered up using human sacrifice. That's what some of the beast tribes resorted to do and was highlighted with Ga Bu's parents.
It's been a while, but didn't Moenbryda say that a person's aether gets stronger/increases moments before their death, especially the faithful? With Nidhogg's eyes being an aether battery I can see the Griffin using that to store the aether released from these sacrifices. Especially with the Scions alerting the authorities of the Masks they might not be able to obtain the necessary amounts of crystals without being found out
