If you have your job crystal equipped, you will get access to all of your job abilities, including the ones you earn from quests. If you do not have your job crystal equipped, you do not get any job abilities, however you do have access to 10 Cross Class skills instead of 5. If you got your job abilities as a class, everyone would go into to PotD without job crystals, since job abilities+10 cross class skills would be completely overpowered.
