Yes, the TCP Route from end-user to server is determined by the routing and pairing in place between the end-user's ISP (Level 3 is a backbone provider in this case) and the upstream providers, Square Enix has no control over the route any particular player is using.
For example, I have two broadband connections from two different ISPs (depending on which PC I'm playing on) and they can have very different routes at times to the same game server.
