I believe that Bots are typically banned when they (SE's task force)can ban an entire RMT 'ring' or network.

By leaving the Bots up, they can trace the activity from the Bots through to the other RMT accounts. The reports of RMT Spam, take out their spammers quite effectively, but as long as people are buying gil, the RMT will survive. It's much easier to determine the full extent of an RMT ring or network by tracing them from the ground (so to speak) up. Removing the Bots would make finding the actual RMT accounts harder.

If they closely observe the Bot's activity they can see which accounts gil is passed to, and then the accounts used to aggregate the gil (including laundering it (through the MB) to the 'banker' accounts, before it's distributed to their customers through stupidly bogus and suspicious pricing on the Market Boards (laundered gil) or however else they distribute it. I'm pointing at the stupid transactions on the MB because when you see an item that normally sells for a few hundred or thousand going for millions, you have to know something is up with that...and I can think of no other easier way to move gil around via in-game channels, that is not limited to a certain amount.
