I feel compelled to mention that the removal of the eyes was a complete success with no downsides, and that it was Aymeric who suggested throwing them into the mists beneath Ishgard instead of just destroying them once Estinien was freed.

I don't know how the Omega Weapon plot will work out...
But I'm guessing the Ala Mhigo stuff is more going to be at least part of the setup for 4.0, and if they really decide to use Nidhogg's Eyes as a plot device again whoever is The Griffin will likely be 4.0's main villain...
Griffin is probably Ilberd, and he'll probably use the eyes as a substitute for crystals to become Rhalgr. Or nothing at all similar to what I said, who knows.
Ilberd seems like he'd probably be the most likely person who would try to get people to go get Ala Mhigo back like The Griffin is doing, but I doubt he'll try to summon Rhalgar...
They wanted the crystals to trade them to the Amal'jaa in exchange to get them to help in a fight to take back Ala Mhigo.
My guess for 3.5's main plot points being that The Griffin's identity gets revealed, he uses Nidhogg's Eyes in some matter, goes off to Ala Mhigo to horribly fuck up the Empire's troops there and we have to get ready to go to the Gyr Abania region where Ala Mhigo is located in 4.0...
Still, it's funny that Alphinaud was bent on the idea of removing the eyes but he never stopped for a second to consider what to do if they succeded. And he had plenty of time to think about it and people to consult about it.
I'm starting to think that one of the people in the story line is Gaius Van Baelsar's son. Wasn't there a hint about him falling in love with an Eorzean woman?
Possibly Unukalhai as his son?
Wouldn't blame hydaelyn, WoD just did his job too well. Light and darkness are meant to co-exist like they did in eorzea before the hydaelyn/zodiark split. Only darkness turns the world into the void and too much light turns the world also into a void, they're meant to exist together like a scale in equilibrium and like life and death.
This whole WoD plot taught us if we destroy zodiark, we're dead. Same way we can't let hydaelyn die.
I remember that when Heavensward and the course it would take were announced and revealed, I said "I want to fight on the side of the Dragons!"...and we kind of did. We learned the truth of the war, uncovered a conspiracy, befriended dragons...
And now, at the end of 3.4, the Warrior of Darkness with his final words, advises that we disregard the simple logic of "Light and Dark", and carve our own path...

Pretty sure that's a bit true. At the same time, however, it seems a repeat of the Void is being avoided(/rimshot) by both Hydelyn and Zodiark, so its not without some consistency.
