Problem I see with that is that SE did mention that the palace of the dead gear is only for that dungeon/instance. Therefore I assume that you won't be able to use the weapons somewhere else, or they do it like they've done it in the past with the pvp weapons.

Spawnie has the right of it. Initially the Palace of the Dead weapon is only usable within the instance, but once you clear the whole thing you'll be able to use it anywhere. Just like FFXI's original relics that were all but useless outside of Dynamis until you fully upgraded them.
