Orchestration Roll Not Available After Use

That's an accepted bug. The song did go into your Orchestrion list, it's just the three 1.0 zone themes (Twilight Over Thanalan, On Windy Meadows and Whisper of the Land) are actually mistitled on the orchestrion rolls (but are properly titled once used in the Orchestrion Log) and so what is listed as one track is actually another:

So really, the roll you got was not actually Twilight Over Thanalan, but really Whisper of the Land (1.0's Black Shroud theme). SE are working to fix the issue so all you can do is wait sadly.

i won my on windy meadows song from aquapolis, used it, went to my orchestrion and its nowhere to be found now.
