One has stun and one has drain so they ideally need to be switched in to match the situation you are in.
Life before death. Strength before weakness. Journey before destination.
Other then having to use stun Kiss of the Wasp is more ideal for raid situations and what most Ninjas use.
I have yet to have seen any need to silence though especially if there is a Bard in the group so more often then not i just use venom
Once you have both enhancement traits (level 40 and above), either venom gives a 20% damage boost, but the differences are:
with Wasp: Jugulate gives a 2sec stun. Mug boosts drop rate.
with Viper: Jugulate gives a 1sec silence. Mug absorbs 50% damage dealt as HP.
If you need to either stun or silence a mob, choose your poison based on which effect you want Jugulate to have. If neither stun nor silence is needed I'd go with Viper, since that HP absorb from Mug is nice to have available.
If you're under level 40 (including any time you're level-synced to below level 40), go with the one giving a better damage boost:
Level 6-29: Use Wasp. (It's a moot point, as Viper isn't available yet.)
Level 30-35: Use Viper. Reason: Viper gives a base 10% damage boost, compared to 5% for Wasp.
Level 36-39: Use Wasp. Reason: You have the "Enhanced Wasp Venom" trait so it's up to 20% damage, but do not yet have the "Enhanced Viper Venom" trait so it's still at its base 10%.
Level 40-60: (covered above)

Once you're at level 40, I would get used to using Kiss of the Viper primarily. Silences don't have DR, but stuns do have DR. That means enemies become immune to stun if stunned 3 times. If you're just using Jugulate on cooldown then you may make it impossible to interrupt a key spell, but if you're being a smart Ninja then use Wasp specifically to interrupt skills with Jugulate.
I tend to rotate them based on the mobs that I am fighting, if there are casters that can be silenced, I will use Viper, otherwise, if I am leveling, I tend to use Viper for the life drain bonus, otherwise, I prefer to use Wasp.
What nwashi and others stated. Overall, I think the "effects" of kisses are pretty lame other than stun. The treasure hunter effect would be cool if it was actually usable. Most mobs die while your trying to set up the correct kill shot to gain the effect. Game should just go back to old school ffxi "steal" and leave out the treasure hunter effect... unless we have both with TH being passive.
