Depends on the dungeon I guess. Dr. Lugae and his monster could be interesting for a mad scientist theme.

Honestly, I could see this working. The "Mad Scientist" could be an ancestor that was in hibernation all this time and serve as a Main Story Quest dungeon. They sense invaders and send their beast out to hinder your ability to take his research/civilization's Secrets.

I thought the goblin in Midas floor 6 was a Dr. Lugae reference they looked alike with the hair and all.

Binding Coil Turn 2 is also pretty much a FFIV boss gauntlet. We have Attack Node, Defence Node (other nodes) and even CPUADS, Object 199 included.

So that's... Demon Wall, Attack/Defence Node, ADS, Kraken (pretty much Octomamoth and not a fun fight), Mum/Dad Bomb and Calcabrina. Probably others, but I can't remember every fight in the game any more.

Dalamud itself was also a FFIV reference ("finding" Bahamut in the moon).

They already said they weren't going to do HM's of the original three dungeons. (CC, AV, DH)

Given how Heaven's Ward is all about Dragons, and seeing as we'll likely have to challage Nighogg again at some point in the future, the Mist Dragon, (possibly being one of Nighogg's follows) is a very possible candidate right now.

Zeromus was an Esper in XII. He could show up in the next Void area. Of course, he was also brought about by hate so he could should in the MSQ.
