    I'm sure the heretics will be part of the inquisition that's hunting down the folks from the previous inquisition to prevent them from ruining the peace. Unless the Garlians get involved then they'll likely promise to wipe out the dragons in exchange for the whole of the territory. At least then they can still have their ideology while under new authoritarian rule.

    I can see a few things happening to the inquisition:

    1. They will Disband
    2. They will adapt to be Ishgard's CIA/FBI or sorts (with DRKs still being a common occurrence for both rouge Inquisition members and Kefka wannabees )
    3. Garlemald or the Ascians show up, offer them the chance of exterminating the Dragons and Heretics an will go entirely AWOL, only to be seen in some ritual summoning Halone
    Dragoons I'd imagine will along with Dark Knights and Machinists, will be a part of Ishgard's Military (still be in the former case) but adapting Gridanian and Ala Mhighan techniques as to be more effective against less scaly foes (and probably make up the bulk of Ishgard's Grand Company, whatever that is)

    I think that with the whole concept of heresy now called into question the Inquisition can now turn its resources towards more everyday wrongdoing, such as imprisoning and torturing anyone who sneezes more than twice in a row and finally resolving whether video did indeed kill the radio star.

    I don't think either will disappear entirely. The Inquisition is likely to suffer the most due to the impending Halonic reformation, but I don't think Ishgard will go completely Garle-theist on us. Ishgard will still likely worship Halone, and still observe practices regarding their religion that don't deal with dragons that need to be observed.

    As everyone seems keen on pointing out that the Dragoons can fight more than dragons, an Inquisitor should be able to do more than hunt heretics. Even if it's the nitty-gritty of torture, which I don't think any citystate is opposed to other than say, Gridania. (I mean, if you don't think Lolorito or Merlwyb are down with a little waterboarding...well I don't know, but I can see it.)

    I mean, as a few people have said, it's possible they'll just adapt their enhanced interrogation techniques for use on the enemies of Ishgard. Which is basically what they do already, except they've kept themselves limited by Halone-is-the-one-true-God(dess) and Dragons-R-Bad. By looking for enemies outside of those two vague and sweeping generalizations they might arguably be even more effective in defending Ishgard.

    I really don't see the Inquisition disbanding being any more likely than the Dragoons disbanding. Could Estinien (and the WoL) be the last Azure Dragoon? Sure. Could this be the last Inquisition tasked specifically with rooting and killing people who consort with dragons? Absolutely.

    Does my presence make you uncomfortable? Be at ease, my child. If you are a goodly, righteous man, then you have naught to fear from an inquisitor.
    I'm with Theodric though, if the Inquistion's reformation storyline is dealt with in Hildibrand where our relevant person (Cyr) is a caricature of religious fundamentalism I'll be a bit disappointed.

    I suspect Dragoons will eventually phase into being Dragon Knights

    There seems to be a precedent for this in the lore with the Wyvern mount
