What is the difference between the level 50 job armor and the level 90

Why can one be put in the armorery and the other cant?

one is quested and the other is tome gear from 2.0. The ilvl 90 stuff was added to the quests to help new players after Heavensward released.

The colors are a different, but the design of the gear is the same. The i50 sets can be upgraded to "augmented" version which can be dyed.

Also, you can get augmentation items (they're called different things, depending on the job, so for NIN, it's "Ninja Garb Augmentation" and for SMN it's "Evoker's Attire Augmentation" -- as far as I know, they all start with the same word as the gearset, however) and apply to the ilvl50/55 set to make them dyeable. Be warned, however, that the gear can no longer be stored in the armoire after you do this. The person you trade the items to to get the augmented gear is in Mor Dhona, in the first room to the right inside Rowena's place. You'll need two of those things for body and legs (each), and one for each other part.
Last I looked, however, those augmentation items were pretty expensive on the marketboard, so unless you can craft them yourself or know a level 50+ crafter, it's not necessarily something easily affordable.
