It would be stupid to waste it all. I imagine they are smart enough to keep the main-scenario quest as relating to The Echo and The Walkers of the Path and Garlemald.
I would count on the following being removed
1) the main storyline
2) "special" events such as the invasions going on

Well yeah, but Yoshi-P did say that a lot of the currently existing game would simply be thrown away once version 2.0 hit, including many quests that wouldn't be available in 2.0, and I was just wondering exactly which quests would be included in that.

Think he was more referring to the UI and engine
He's probably referring the the Seventh Umbral era stuff, i.e., the story relating to Uriangar (whatever he is called).
Most of that story is a spin-off to the main scenario.
What would be toss away are the storyline leading too 2.0 so if you want to know how everything happen you have to pay to the game when 1.20 hits. So everyone who play 2.0 but play 1.19 and quit wont know how everything happen if they don't pay for the game so it seem that be worth the pay for some at least for me who like storyline.

The main storyline is staying. They already mentioned having to tweak them to work with the new area designs.
It's the "live events" with Urianger and Dalamud (possibly including the GC scenes with both Urianger and Cid talking about Meteor) that will get tossed.
