According to the rank 21 quest "There Might be Blood", the sultana is the one who formally assigns someone to the Syndicate. So I think her power still trumps them.

In theory, yes, but there are still rules governing who gets to be appointed. If you can become one of the 6 wealthiest people in Ul'dah, one could argue that the Sultana has the responsibility of installing you on the syndicate. An appointment is made by financial standing, not the sultana's desires. (Poor thing...)
