Most of the time, I do everything I can to make lore holistic and complete and get the full story down... Most of the time.

I suspect that Kaiser has the right of it here, though. A great number of "major threats" in the game are going to end up side story arcs that neither conflict with nor impact the main scenario. They exist to create a large breadth of content by filling in the finer details left out by the more general, long-term main story.
