One thing I could see is while clearing the mess in Ishgard, they find a secret tower going down through the pillar of rock that Ishgard sits upon and that tower is related to the past of Ishgard and maybe gives a reason to why the original Thordan and his knights did what they did.

Like some others have already assumed, my bets are also on this guy.

There's a big door chained up at the back of Azys Lla. It could be there.
I don't recall the exact coordinates (nor can I get them cuz' I'm not in-game at the moment), but there's a door at the back of the flagship. It's kind of hidden in a tunnel which seems to lead under the flagship. There's what looks like a force-field in front of it (though you can walk through it, no problem), and the door is sealed up with many chains. Like everything else, it glows red. I've been wondering about it since I first got to Azys Lla.
Next time I get online, I'll try to get the exact coordinates and/or take a snapshot.
EDIT: Nevermind lol. Someone beat me to it. I was thinking of this door:
I like the idea that they are the doors to the Waring Triad. That was actually my original assumption (before they announced the Anti-Tower), because there is a giant statue of them right above this door. There's no real proof, though. So, for all I know, it could be a door to the bathroom.
@Krypyonite's theory on it adds up in numbers, and I think it is most likely that this door is for the Triad ... but I have a question. IF these 3 doors do, in fact, lead to the Waring Triad, wouldn't there be a problem with the separation of the 3 deities? In FFVI, it was heavily implied that the three petrified gods had to be balanced, their remains were moved together and arranged in a specific way to keep that balance from falling apart. In FFXIV, keeping them separate would make sense from a game design perspective to allow us to challenge them one at a time (rather than a free-for-all cluster f***), so it would make sense to me that they are in distinct locations. Yet, from a lore perspective I wonder if that makes sense. Do the Warring Triad in FFXIV not have the same relationship to one another that they do in FFVI?

What ever is in there must be Pretty horrifying if the hyper advanced Allagan Empire resorted to litterally chaining the doors shut instead of just locking them with tech.
Right? Nothing says "DO NOT ENTER" like a good old fashioned set of chains. This door means business ...
(which means it will seriously suck if it turns out to be a storage closet or something ...)
Hey, if you were the only janitor of that place, mopping the floors is terrifying business in more ways than one. lol

So much underutilized potential on Azys Lla. Flew around there for a few hours just exploring, since there's so much you miss in your rush to stop Pope Thordan. The Habisphere, the Quarantine Block, the Mobile Supply Cache, the Pappus Tree... I wish I could learn more about them.
As for the "Anti-Tower," assuming it's on Azys Lla (which, despite my desire to have it be some part of Ishgard's Foundation, is the most likely case), I'd wager it's behind the red door on the back of the Flagship. The three doors ringing the Warring Triad are probably all entrances to the Aetherochemical Research Facility, so where exactly the entrance to the Holding Bay where we fight Sephirot (and likely the other members of the Triad is) remains a big question. Looking forward to it!
(Hopefully it's not quite as dull as Pharos HM and Saint Mocainne's were to me...)
Apropos of Sephirot, the reason his arena appears to have some plants and such around it is probably because he was worshiped by ent-like beings? The Sightseeing Log for the Cathedral on Azys Lla says he was worshiped by "treelike beings who believed themselves to be "remnants" of Sephirot." Aside from the obvious VII:AC reference, that explains a bit about Sephirot himself.

Just reading this thread, but I wondered, what is this "Door to the Cave" i read about ? The red door in Azys Lla ?

There is a red door just under the Triad statues in Azys Lla with chains across it. I personally expect it to actually be the entrance to the Triad trials.
There are also a couple of mysterious doors in caves in the Dravanian Forelands. Well we should get a pretty good hint at what to see in 5 days now.
