For MCH:
Blank, Leg/Foot Graze: Outside of PvP, there's little use for them in endgame. Occasionally I throw a Blank into the mix during a Wildfire burst, but it's only when I know with certainty that the enemy is immune to knockback. And the extra DPS so to speak is negligible. As for Leg/Foot Graze, I can make an argument for either one for PvP, but I'd sacrifice either for a self heal.
For NIN:
Mug. They took one of my favorite FF skills and made it an extremely situational skill with funky timing that's almost not worth using. Not even for the HP when using the right poison. And it's not like you can use it to guaranteed snag a worthwhile drop like a Vortex Feather, Diamond Tear, White Armor Raven Fragment, etc.
Hyoton, because Bind. Again, I can argue it for PvP, but there's just almost no point to Bind in endgame.
Blank is 100 potency and should be used on CD when applicable. Leg/Foot graze, along with quelling, are used to force procs to show up quicker for players with higher ping.For MCH:

Feint and Ring of Thorns.
Most of the time I forget I have Feint and when I DO hear people talking about it, it's as a MCH/BRD ability.
Doom spike's been mentioned here already (thanks a lot OP) but I really do get a fair amount of use out of the skill for AoE pulls (if only AoE pulls), but Ring gets one use per HT refresh, which for these said AoE pulls is maybe twice a fight, a few times a week.
On Fire IV, I actually see my fair share of BLMs dismiss Fire/Ice IV and say they still do respectable DPS without them. I've seen them in action, and while they may not be operating at peak performance, I won't argue that they aren't contributing. This is of course for casual/DF content (no judgement, I'm a casual myownself) and not progression. Whether this is because of laziness to learn the new spells/rotations given to them or because of button bloat or a combination or both, I can't say. But it is happening, and more than you might think.

I don't see why people are using PVP as justification for useless PVE abilities. This game IS PVE with PVP tacked on for those who want it. Besides we have a PVP skill tree, put Sleep, Foot Graze and the likes in there.

Haymaker and One Ilm Punch...Although I used the latter recently in the job quest to remove the npc's GL stacks haha.
Feint on Dragoon. Nowhere to squeeze it and the mobs are more often than not immune to the slow debuff anyway. Not as useless on bard though since it's a bit like scathe.
Hyoton or whatever is the ice ninjutsu on ninja. I don't play pvp on dps anyway.
