    Maybe they were there before, but in the Gamma Quadrant's city area you can find some destroyed Magitek Mounts that don't have collision detection on them, which leads me to think that they're instanced objects. Perhaps something more is going on between the Garleans and the remnants of the Allagan civilization?

    If I recall, Cid engaged Azys Lla's defense systems to delay the Garleans during the MSQ.

    More than that, immediately after your first fight with Regula in the Gamma Quadrant, he calls in more Garlean troops and machina to cover his tail as he headed to the Aetherochemical Research Facility by airship, which Cid, Alphinaud and Y'shtola distract so you can chase after him. Presumably those wrecked magitek armours and machina are the end result of their handiwork.
