He started the Dragonsong War as an eternal revenge plot for that Ishgard did to him and Ratatoskr, I wouldn't put it past him to hate humanity for what the Allags did to Bahamut and Tiamat as well.Not completely. Its still quite possible that its presence is relevant.
I still have a theory that Nidhogg's rage stems back all the way to the time of the Allag. His dialog in the cutscenes makes it clear he didn't like the mortals to begin with. Considering all the other ruins in his lair he could have collected the Allag wreckage to simply further remind him of why he hates mortals.
