Have you checked the actual directory in Windows Explorer? Something like "C:\Program Files (x86)\SquareEnix\FINAL FANTASY XIV\ffxivconfig.exe". I'm not sure how much experience you have with Start Menu shortcuts disappearing, versus actual programs disappearing, so forgive me if you already looked there.

Otherwise, I'm not sure, but you might want to try the Tech Support forum.

Edit: Nevermind the tech support bit, I see you tried that first. Hopefully you'll be able to get some response there, though, sooner or later. A post like this in General Discussion tends to roll off the front page, never to be seen again.
