There would have to be some kind of logic where it wouldn't balance parties which were already reasonably balanced. So if A has 8x DPS and B has 4x healer and 4x DPS, but C is a decent mix of jobs, it should balance the first two parties instead of swapping everyone around chaotically.
You could also have it where you could opt in/out of being balanced on the same screen, though this would make it more complicated. Personally I wouldn't mind breaking up premades if it's necessary for the good of the overall alliance but I can see where it would not be fun to lose your buddies.
Maybe the switching is a JP thing. We almost never have more or less than 2 healers in a party because most people in my server's group will switch until the configuration is balanced. It sucks if you prefer playing a certain job though, or if you happen to be in a terrible configuration and nobody has a compatible job geared up. I guess I didn't consider that there might be arguments about shuffling the parties on English-speaking realms.
Being able to queue for the same thing as multiple jobs would also help (and it would help PVE too so I guess it has more chance of being implemented).

You could also do lets say 2 spots in a party which needs to be filled with healer and people with this spot arent allowed to change class. Idk if it would work but atleast it would gave people a reason to heal/learn to heal in pvp since they would have shorter queue. At the moment there is nothing for healer except (winning? lol).
