Stone III and Aero III are more like an extension of conjurer, but they're WHM job skills.
Was anyone else expecting white magic spells like dia instead?

Well a WHM isn't really a wielder of holy magics in this game. Honestly, I find having Holy weird since it really doesn't match the lore of this game. It also doesn't help the fact, when we learn Holy, the game doesn't tell us anything about it or how we can use it.
Basically what I am saying is that a WHM is a CNJ on super steroids in terms of lore
I'm just some guy...

Holy is a recurrent spell from White Mage in the final fantasy universe.Well a WHM isn't really a wielder of holy magics in this game. Those games and this game really have little to do with each other. Zcrash is right, in this games lore, Whm is just a beefed up version of Cnj and Holy is kinda out of place in our dps kit. I would have liked some back story into Holy personally.
Lol. There are about 1000 obvious reasons why this isn't the case.

Crystal tower is c/c from FFIII. Dark Knight job FFIV. Year event (dev chamber easter egg) from FFIII. Magitek? FFVI.
I don't think this game have "little to do" with other final fantasy games since the developpers use many of them for their idea.

I think the problem is that you can't look at WHM magic as "holy" magics, just "white" magic. Holy is just a name. It can imply anything.
The WHM concentrates aether into a magic bomb and then releases it all at once, showering his foes with an almost divine radiance that appears as if it was the gods themselves descending upon the land.
There ya go, a lore friendly description that allows for the spell to be named Holy.

"Holy" is simply for "Holy Sh*t!!!1!", because that is how you feel the first time you use the skill.
"Holy" is also short for "Holy F*ck My Eyes" because casting "Holy" while playing in a dark room will scorch your eyeballs.
Not sure why people think Holy isn't lore specific. You stopped being merely a conjurer when you took the oath of the White Mage. And they warned you right from the start, that even though it was technically "White" magic, it still had the destructive capabilities of Black Magic, if someone were to misuse it. Which is why it was "Forbidden" to all but a select few, who would not abuse their oath.
