I would love if my Draught Chocobo flew, though the wedding would probably look a little silly flying but still they have wings so why not?

Probably not at the moment, till they can figure out how to implement it where people won't cheat (taking/flying a player to areas they shouldn't be able to go) we probably won't see it.

easy enough idea to sort that out. if your passager can't fly in the area they fall off when the mount flies. i know nothing about how programing that would be like but the idea is simple enough

Since there should be some variable which says something like 'All currents found = true', which let you fly instead of just jumping in that area, they could just check this for both riders, can't they?
