I think I said it earlier but the issue with the Garleans isn't that they are evil and the city states are good but what is happening right now. If the Garleans changed there methods we probably wouldn't be their enemies. However between their arrogance and hubris when it comes to messing with dangerous powers and their focus on conquest and genocide, their current policies are very wrong.

If Uldah was pulling the same shit today as they did in the past we probably wouldn't be so friendly with them. Infact the last beasttribe quest chain in 2.X has us siding with a alliance of the beasttribes against members from the city states. There is also the Ashcrown Consortium.

The city states also don't have a open policy of aggression and while they aren't without blame they aren't focused on genocide and are open to peace. You'll note that the Maelstrom officer that works with the 789th Kobolds doesn't get executed for treason when her superiors find out. Likewise, the end of the Sahagin Beasttribe quests show that Limsan officials are open to peace with the Sahagin.

Almost all the problems with the beasttribes come from the actions of the non beasttribe races and the majority of those are directly due to the actions of the Garleans. The Sylphs summon Ramuh due to Garlean incursions in their territories. Likewise the Ixali and the Amal'jaa summoned their primals as a result of feeling threatened. The Sahagin are only in open conflict with the Limsans because the Calamity, which the Garleans caused, destroyed their old spawning grounds.

The Primal problem and the hostile beasttribes a problem mostly caused by the Garleans in the first place. They are talking about solving a problem they themselves keep causing.
