That's a possibility too.
But assassinating the emperor only creates a vacuum of power for the evil ones to take advantage of.
We need to ally with the rebels first before doing so.
Assuming there are rebels. There are soldiers that disagree with their COs or Varis, but there's no guarantee they'd be willing to openly rebel, especially to the benefit of theistic Eorzean savages.
We've never had the chance to look at Garlean politics. Moreover, Penelo in FFXII is one of the most hated characters for bringing nothing to the story of the game.

Likewise with the empire. If we simply assassinate the emperor while he's in eorzea, the ruling body of the empire can spin a propaganda that paints us as the villain. And that propaganda might cause those good few to turn against us.
We'll be known not as the hero who fights to defend life but as a cowardly villain who is trying to destroy the empire and everything in it when we killed the visiting emperor.
hmmm..... thinking about it. If SE intend to go that route, they can always use Nero.
