Until official sources say otherwise that detail won't be retconned, especially if they want everyone to dislike them.You can't use 1.0 for examples of what the Garleans have done, because that means it's the same game from 2010 which everyone says it's not.
Stories were retconned like the Azure Dragoon. He was killed in 1.0, but in 3.0 he's alive again. We haven't seen this brainwashing haapen since 1.0 so you have to guess that it was probably retconned as well that they can't do it anymore.

Btw no ones really saying they are 'good' My stance is that it isn't as black and white as that, but I'm not saying all their actions are justifiable. As for joining them I personally think it would be more fun, but I enjoy villains more than I enjoy Heroes, especially if the story isn't as simple as X the good guys and Y the bad guys.

Well yeah that may of been retconned, many things have, but not all of 1.0 has been retconned (silly I know). Some examples being the battle of silvertear, general history (eras, wars, most events prior to 1.0) and of course the calamity and the whole story arc with the archons and nael van darnus.
EDIT: by calamity I mean the events leading up to it with dalamud.
If FFIV characters can die and comeback to say hello a few hours later then Estinien can do the same.
Garleans would not want an alliance. They want complete subjugation of Eorzea.
The Garleans are using the primal threat of eorzea as an excuse to do their expansionist thing and try ton conquer us "For our own good". no where else in Hydaelyn as far as anyone is aware has primals because they dont have the large quantities of aether in the land that Eorzea does. The Garleans so far have, by my understanding, manipulated ala migo into getting rid of monks, invaded ala migo which was defenceless without their monks, lead a campaign to conquer eorzea, caused the death of a giant peaceful guardian dragon which released the aether of silvertear lake and allowed for easier primal summonings, called down an allagan moon on us which then exploded, releasing mother fracking Bahamut who tore asunder the continent in a VERY short time, They then killed and kiddnapped the scions who were the most experienced at fighting primals, captured the primals in an allagan weapon and then threatened the NON beastmen people with said weapon.They consort with Ascians, which from what we know so far are pretty much anarchastic immortal jerkwad cultists, hate beastmen because the beastmen summon primals (when they do this because they have no other resorts. The ixali lost the ability to fly and their homes, the amalja live in a friggin dessert and have lost their honor, the kobolds only summon titan because the pirates keep breaking their peace agreements, the sahagin lost their breeding grounds to the calamity so they have to push against minsa to find a new home. The sylphs are peaceful and even their tempered only really go so far as to prank you. Ramuhs even pretty friggin cool. Then we get to Heavensward where we run into the empire who try to commit genocide against a friendly, peaceful village of awesome birdmen, and try to take an allagan research facility to use it as a weapon against us. So why in the name of Hydaelyn, Eorzea, the Light, and Yoshi-P would we want to side with these butt heads for anything!?!? They'd just stab us in the pack and try to conquer us. Again.
