I believe that, like most NPCs, Eos/Selene has different formulas for damage reduction than the PDEF/MDEF model, which is why Protect doesn't work on them.
It's the same as Chocobos. Chocobos/summons use grossly inflated DEF/MDEF values to compensate for lack of control to avoid attacks. You've probably noticed attacks hitting you for 2k damage and only hitting your summon/chocobo for ~300. Because Protect scales with DEF/MDEF as a +15% buff, it would become insanely overpowered if it affected pets and companions.
Can't explain why Protect doesn't affect pets and Chocobos, but they definitely don't have ridiculous defense values. Chocobos, pets and players will take very similar amounts of damage as long as they're being directly attacked; pets and chocobos only take so little damage from AoEs because they have some percentage of damage reduction programmed in, not because they have godly PDef/MDef.
Pets dont really need protect. They take a lot less damage than you would and some aoes don't even affect them.
I just Stoneskin an Eos or summons if I see them, because most of the time, Stoneskin does more for them than a damage reduction would anyway.
I can't say if it's necessary or not. But SE should realize that the protect animation WORKS on chocobos. So they should either give the effect to them or remove the animation.
