Well, the giant machine that Alexander was summoned into is a security mechanism for the Sharlayan colony. It may be that some schematics were borrowed from the Allagans, but overall the giant machine was not Allagan in origins.
The exterior metal bears a superficial similarity to the Flagship. The interior looks nothing like Allagan architecture though, with the Arm clearly containing Sharlayan masonry.

... but probably not. Allagan architecture is pretty light on the jet-black metal Alexander is made of, often using gold plating or reddish stone-looking metal and blue "TRON" lines. Conversely, well, Alexander is entirely jet black, and instead of using magitek electronics to the extent Allagan machinery does it appears to rely mostly on steam power.
As for the mob in question, well... the devs just don't have enough time to make unique skeletons and models for each and every mob in the game. Looking for a lore connection to a game design detail is probably not gonna work out.

The Empire is reverse engineering a lot of Allagan technology to create Garlean Magitek.
There are similarities, but we can see a distinct difference in style.
There's really no reason the Gobins of Illuminati are not doing the same - or capable of doing it.
I'm not saying there's any in-game evidence to support this (while there is for Magitek) I'm just pointing out its not a stretch of imagination.
Remember that Primals that are based on other people/things aren't 100% identical to them. I don't remember seeing anywhere Lady Shiva being an Ice witch, it was the believe of Lady Iceheart and the heretics that lived in a place like Coerthas that probably made her an Ice based primal. It would be the same for the Illuminati, the original might have been Allagan architecture, but this Alexander is a primal, and it is the Illuminati Alexander not Allagan Alexander.
The main reason I believe it to not be Allagan is that it is stated to have been a Sharlayan security system. It was a white stone goliath before having a Primal summoned into it, designed to protect the knowledge left behind in the Sharlayan colony. This is stated during the initial quest when you're unlocking him.
