In the long term it will do even more damage, because PS3 players that might not know this therefore as soon as they can, possibly with no linkshell, and choose a GC they want only to not get accepted to runs because they chose the wrong company.
We need clarification before the patch to ensure that we can still get the gear with differant GCs, just gil/DM/seals doesnt matter as much.

They are both the same problem. Even if there were 1 million players, you still segregate based on GC and effectively divide the population due to extreme gear/loot rewards. It may still be easier to get a group granted but the segregation is still there. It is just worse in the current situation where we have less players.

This concerns me because right now, like it or not, everyone is in Ul'dah ul'dah ul'dah.Those who defeat Ifrit in a party formed exclusively of members from their own Grand Company will earn greater rewards.
Anyone with levels or aspirations to fight this guy will know that parties will be formed with this in mind and feel forced to join U'dah. What other way can there be if you want to significantly increase your odds?
Maybe people won't care after all, and i hope not, but it worries me.

Yeah, it kinda sucks, but it isn't terribly terrible.
If it was tied to company seals you'd think they would make that clear by saying: "Completing the repeatable quest "Ifrit Bleeds, We Can Kill It" exclusively with other members of your Grand Company earns you extra rewards (or just simply say company seals)
With both Ifrit and Darkhold being tied to Grand Companies there is a good chance future content will be as well, I think it is a pretty serious issue that needs to be gotten to the bottom of.

As someone who chose Ul'Dah on US CE launch day and wishes to join Ul'Dah simply for reasons other than popularity, I feel bad for you guys.
