Iirc it was a cultural aspect. Often thought to make themselves more fierce and or intimidating to their enemies. One must recall the Highlanders are a war like culture, the martial, spiritual and even physiological advantages would have been taken very seriously.
The question itself was answered on a stream before Dreams of Ice patch, unfortunately I cannot find it but hopefully someone may know where better to look.
Eyebrows are for the weak.

Eyebrows keep sweat, blood from your eyes.

Unfortunately, along with most other vanity things in this game, it's going to be a long up hill battle to get this changed. But I for one fully support it.
I want big bushy eyebrows that go up to my floppy wizard hat
Well, if you choose black hair and makeup you can paint some on your face and they will look somewhat authentic depending on the eyebrow choice you picked. (they bend weirdly for some)

I understand that they may have shaved off their eyebrows to look more intimidating in war, but that should be an option. Since they are shaved off and not missing due to biological reasons, my specific Highlander doesn't want to shave his off.
In the end, isn't that what character creation is all about - Tailoring a character to your specific likes?

Another tough 15 minutes of googling and I found something:
SourceWhy don’t male highlanders have eyebrows?
Fernehalwes: It’s a battle tactic to confuse/psych out opponent.
Maybe there'd be a more fleshed out explanation in the lore panel stream itself?
