the acians can possess a body, so he is saying the reason there is no body's of out 'dead' friends is because the asciens possessed them and are now using them as a vessel, much like lahabrea and thancrid in 2.0

I came to the same conclusion. We'll see, the plot twist does seem a bit obvious and repetitive from before. As we have seen in the main story is that they like to throw curve balls not expected.

And where exactly we base this scenario? Assuming you are talking about Minfilia and Thancred who are still missing. Or you also mean Yshtola ? I had the feeling we will see Minfilia in 3.1 or something.

Only the overlords can posses bodies the lesser ones can not as stated in the smner 50-60 questline, and outright killed three of the overlords already. Also if any overlords are still left besides Elidibus they are probably doing their own thing which got the other three killed (and trapped in a sword) in the first place.

They already did that plot in the main 2.0 scenario. I highly doubt they're going to do it again.

They didn't find bodies because Y'shtola teleported them both out of there. As for Papalymo and Yda, they probably kicked enough ass to escape the city by force or the blades left them alone once the reached the ruby road exchange to prevent the public from becoming aware of the incident and causing city wide panic and riot.
