Would the Allagan Empire citizens have unique names for their culture? Or would they have simply followed racial naming conventions? Trying to figure out a name for an Allagan of old for my rp but not sure how to name him.

It seems to me that the people of Allag have their own naming convention inspired mostly by ancient Greece.
Amon, Xande, Acheron, Scylla.
Quite simply, we don't know. As Sinmal pointed out, a lot of the Allagans to date have had fairly Greek names and this extends even into Coil (the snakes are all named in Greek, for example) but it's also a little hard to discern if that's intentional as part of the lore or if it's simply part of the heritage Crystal Tower inherited from FFIII (where all those bosses hail from). "Azys Lla" does not obviously conform to any real-world linguistic set, or do "Doga" and "Unei", the only two true Allagans we've met to date - but again, those two inherit their names from FFIII.
Basically, it will be hard to say anything for sure about how the Allag named themselves until we see more examples of how the Allagans lived day-to-day - which, hopefully, we'll get the chance to see in Azys Lla in patches.
Always remember, please be careful.
You're forgetting Salina, last survivor of the royal family, whose name near as I can tell is corrupted Sioux. So it's just as likely at this point that all the non-Greek royals are named for cities in Kansas.
(I kid, she was Desch's girlfriend in FF3. Just another part of that inescapable legacy.)
Pretty much all the named Allagan or Allagan-related characters are references to old FFs, so it's kind hard to really pin them down to a consistent naming convention. As StarDrake says... we basically need an exposition of some kind before we can really know."Azys Lla" does not obviously conform to any real-world linguistic set, or do "Doga" and "Unei", the only two true Allagans we've met to date - but again, those two inherit their names from FFIII.

Could always look up those old FFs and pick a name related to those already mentioned, though.
I really hope we get a time travel section where we could see what the day-to-day life of an Allagan citizen is like. Something like how Fallout 4 will start with the pre-war.
Something like...the Echo? :O
