According to Tiamat, it was the Asciens that gifted the Allagans with the power to bind Primal Bahamut. Along with them giving Ultima Weapon's core: Heart of Sabik (was said to predate the Allagan) and most likely Omega Weapon since that was specifically used to bring Bahamut (the real one or the primal?) down.

Assuming whatever binds the Warring Triad is not of Allagan make, then perhaps another Civilization from a previous era bounded the Triad (or they bounded themselves) while the Allagan reverse-engineered their binding methods?

I'm kinda getting Mass Effect's reaper vibes with the Asciens in that they built up the races only to tear them down and use the technological/magical advancement of the previous era to help build up the new civilization. Though it seems as if their end goal is near

I'm pretty sure we left Azys Lla for a pretty good reason:
    Nidhogg
So the Garleans probably haven't done a full retreat, and we were forced to leave them there story wise.

About why the Warring Triad is sealed differently my wild guess is that Bahamut and co where sealed in a way where they could be of some use while the three where completely sealed because they where too powerful.
The guy who's name I forgot who gives you the new Ex Primal Quests do mentions that they play in a completely different level from ordinary Primals (and also are some if not the originator of the Word Eikon which he also explains).

... I say the Garleans probably mess up and accidentally wake them, considering their current record it's the expected course.

Another big issue with Eikons, from that guy that gives you the quest (the hooded one that's not Urianger), is that there are a number of them sealed around Eorzea (and maybe the world over). Eikons may be a recurring theme in the future.

This is actually first mentioned in the MSQ, when it talks about how many the Allagan sealed.

Yeah, I just don't remember them giving a precise number either time. Still, I can only imagine that with what is implied, it's probably a lot of them.

I have a feeling this is going to be used in future as a way for the devs to throw whatever random primals they want at us. They won't need active worship anymore, just us finding their sealed form and accidentally releasing them.

As for the Garleans remaining on Azys Lla I have a feeling the MSQ is far from finished with that place. If the ex primal quests are anything to go by we'll be returning to deal with the Warring Triad at some point and the Garleans will obviously be none too happy with us destroying the technology that they came for.

I'm particularly interested in how the Allag scientists were able to gene splice voidsent. That could be a tie to Amdapor's use of demons and possible blood magic in construction ... (Hopeful wishing)

Probably they intend the Voidsent to be basicallly living beings from another plane, instead of a spirit like creatures

According to what the character giving you the quest for Bismark EX, Primals =/= Eikons. The Primals are called Eikons by the Garlean Empire because they emulate the Alagan Empire but most of their knowledge of Alag comes from ruins and old artifacts and is thus lacking a lot since primals were similar to those extremely powerful entities they just mistaken them for what they were not: Eikons. The Warring Triad are real Eikons as called by the Alagan Empire and could be completely different in nature as they are apparently on a whole different level than the Primals in term of power.
