Ah, I'd missed that.

How will this affect the security key if the key used is within the Libra Eorzea app? Will I need to remove my security token and register a new one with the new app?

I have no idea but I do suggest that you ensure you have all your security data, like the emergency password (or whatever it is) stored somewhere in case the current system changes without notice.
