Do we know why it was abandoned and left to decay?
As far as I know, the Allagan Empire succumbed to an earthquake. But that shouldn't affect a flying city like Azys Lla, right?

It was pretty much put into the air shortly before the fall of the empire. So anyone still on it, provided they were when the quake hit, came back to ground and lived life as they could. Destruction of the empire isn't death of every single citizen within the empire. But it does me they lacked the resources to continue the empire or felt that it would not be a good idea to try and raise that empire from the dust of the quake.
If I recall, the floating continent wasn't precisely self-sustaining; at most, it depended on supplies from the ground, of which was cut off when the empire fell. They probably descended with what technology they had, and once on the ground, had to deal with a whole variety of issues that inhibited their return. It was pretty much put into the air shortly before the fall of the empire. I spent the entire time wondering if it was counted as a part of the "entire empire" sustained by the energy of the Crystal Tower, since the Fractal Continuum has a model of Syrcus Tower on display. I also wonder if it's where the survivors, including a certain princess, were before and during the Calamity, and that's what allowed them to survive. With the tower lost, the facility switched to auxiliary power and could no longer sustain a large population, requiring them to evacuate to the surface, all the while mourning the loss of their "light of hope," ultimately setting in motion a rather complicated plan to see their former prosperity gifted unto future generations. Or something. (Got a sense for how little I respect the Allagans, yet?)
...But as it is, the entire thing made no mention of the CT saga whatsoever, as Cid's remarks on Allagan ruins all seemed to draw on knowledge gleaned from some other expedition (since he never glimpsed a single console during our CT adventure). Major letdown, but entirely expected. Here's hoping the black sheep of the Allagan Empire myth arc finds some connection to the real world in the coming patch cycle.
Well if there was a key it means it was sealed, there is a mention of heroes that tried to bring down the empire at the time of Xandes, maybe they sealed the place after the aerthquake. The warring triad was sealed there, they couldn't have let it be there and just leave it like that.

Speaking of the Warring Triad, I wonder if they'll be the boss for the Aetherochemical Research Facility HM (if that's a thing). I'd love to see that happen.Well if there was a key it means it was sealed, there is a mention of heroes that tried to bring down the empire at the time of Xandes, maybe they sealed the place after the aerthquake. The warring triad escaped when we defeat the last boss, it's the reason Ravana and Bismarck are summoned again.
Where I am in that questline, the seal is weakening as a result of Ravana and Bismarck being summoned, not the other way around. They're still just sitting there atop the Flagship in their fancy binding coils. Undefended. In plain view of the Garlean mothership. Pretty easy to see where this is all going...
Still, would they really tease us with three iconic FF6 bosses to end the whole thing with them returned to stasis un-fought? Wait, don't answer that...
I don't know about the english version but the french version clearly says they are free because of Thordan.
