I get that the system they used for implementing chocobo companions in the first place is its own thing that follows some really weird rules and implementation
But I really wish they would fix this.

I agree. Doubly so as they say the open world is going to be more dangerous. I would like a companion as I travel.

YoshiP seems to continually misunderstand what people mean when they ask for this.
The first time it was asked directly in a live letter, he thought people wanted to ENTER dungeons with their chocobo companions (even though that's not what was asked). Later he seemed to kind of get it but gave some wishy washy excuse about your chocobo companion being a party member and that system not allowing that kind of interaction or something.
It's really quite simple: Change the system so that it doesn't account for your chocobo at all when putting together a DF party. Then: dismiss the chocobo when the duty is accepted and re-summon it when the duty is over.

The pet system is used for summons and has a pet slot; the chocobo system uses a member slot in the party. That's how summons and chocobos can be summoned at the same time. Since the Bo is a member of your party, any changes to its state will affect your queue... and you can't drag a Bo into a duty so yeah. The chocobo system would have to be reworked heavily to allow what we want (yes I want to queue while my Bo is out too).
