Sheol was probably the origin for this word. Sheol is in the Hebrew scriptures meaning place of the dead. This later was translated into Greek as Hades. The place of the dead was considered a holding cell (prison) until a later judgment day where the dead get cast into utter darkness or go into paradise.

Actually, considering the level of technology the Allagan Empire achieved, I've been assuming the 'Tomestones' are microchips.

Tomestone is like a literal translation of what a microchip would be in an alternate reality. Kind of like the thing we use to brush our teeth is called "tooth-brush".
