Hi I recruited a friend and she just started playing but hasn't paid any subs. How do I register that I recruited her or is it too late now?

After they sub for 30 days, you get reward. Otherwise players would just make free accounts for themselves to recruit.

I think she has to subscribe with the link provided before she started playing or am I missing something?

Step 1
Log into the FINAL FANTASY XIV: Mog Station, then proceed to the Recruit a Friend page under Your Account, where you can enter a message to be sent to your friend along with a recruitment code.
Proceed to the FINAL FANTASY XIV: Mog Station
Step 2
When your friend receives your message with the enclosed recruitment code, have them create a Square Enix account if they have yet to do so, then register the recruitment code via the Mog Station.

Step 3
Both you and your friend will receive exclusive recruitment rewards based on your friend's number of accumulated subscription days.

Note
* In-game rewards will be granted based on the number of subscription days accumulated. Note that the 30 day free trial period will not be counted. To receive reward items immediately, you must purchase subscription days using a game time card. Items will be delivered via the moogle delivery service.
* Reward items can only be redeemed once per character. Inviting multiple friends will not grant additional items.
* Friends invited via the Recruit a Friend system will not be added to your in-game Friend List automatically.

Knowing SE, if you didn't follow the instructions to the letter you probably should submit a ticket.

Thank you. I'm guessing we did it wrong. Just so excited to get someone in and to play together we got her in ASAP. I thought it would be something you did after they registered. Doh!

You can apply friendship code only after you register full game and before you subscribe to additional time. You can not do that at any other time, ie on trial account or after you added additional subscription time. If what you said in OP is still true, they should be able to register the code.

If she didn't pay yet then she can still register the recruit code you send her.
