If it was dual-boxing, the other machine wouldn't be reacting to the commands made by the player. This really just sounds like Dual Boxing, with some rather...interesting people.
If it really bothered you, why didn't you just leave instead? Like, let's be honest here, if something this small bothers you, then uh...you should grow some thicker skin.
I encountered worse, I either just ignored them or left. Simple as that.

Plenty of games have third party add-ons that will let you either trigger via chat or trigger via commands in another window. It was standard fare back in the days of text MMO's, I see no reason why people wouldn't continue to do it now.
With that said, it's also explicitly against the rules. :3

Freemium games from Korea and Japan I really don't want to go back to, because with those free games, cheating is a plague that more players are doing because they know there is little that the US licensee can do fix the exploits.
"add-ons" aka, hacks, mods, cheats, bots. Unless the game implicitly allows it (none do, for obvious liability reasons) the extent that you're going to get is internal macros, and the occasional authorized API meant to enhance the UI/UX, not write bots.
A game is a utter failure if the cheating is rampant enough that players are actually seeing it repeatedly. This game does have an auto-follow mechanic, but that doesn't allow someone to multi-box, it's meant for things like the FATE system where one person (eg the party leader) is watching for the FATE and everyone else is in "follow-train" mode so that players aren't left behind.
But most of the cheaty-type stuff I've seen in FFXIV comes from the RMT trash, and getting stuck in dungeon parties with bots that you can't abandon/kick them from.
